Voltage Regulator drains battery...

OK I have a 2001 crown LX Sport. I recently upgraded the 4g alternator to the 6g police interceptor one. After the upgrade. My battery started to die over night. I put my multimeter in series with the the postive battery cable and saw a 3.75 amp drain with the car off and lights off. I tracked the cause back to the alternator harness or the voltage regulator it plugs into. The drain drops when i remove the harness. Would replacing the voltage regulator fix the problem and also would driving with out it hooked up cause any problems? and also if i crossed the two wires on the harness could that cause this problem thanks in advance for the help...
